I'm looking go buy a cummins here in the next year or so and I can't decided on an early 3rd Gen 5.9 or a 4th gen 6.7. Can I get some advice to make the best buy?

5.9L for sure.

Late model 5.9 for sure, ('06 or early '07), no emissions garbage to deal with. I love the 4th gen for comfort and the 6.7 is a beast once it's deleted but the automatic transmission that comes with those trucks is just plain trash.

It's getting harder an harder to find a clean 3gen where I live. But I do love the creature comforts of the newer 4th gens.
From factory I do agree the 68 isn't as good as an Allison but they can be beefed up. I've never owned a plain stock truck tho either, LOL. Personally I like the 6.7 better for power reasons.
